CyberConnect2 is already hard at work on a follow up to Naruto Shippuden: Ultimate Ninja Storm Generations. Namco Bandai announced Naruto Shippuden: Ultimate Ninja Storm 3 for PlayStation 3 and Xbox 360 with a teaser site.

V-Jump reports Naruto Shippuden: Ultimate Ninja Storm 3 will have an expanded story mode that starts from the very beginning of the series when the Nine Tails attacks Konoha. A screenshot shows the Third Hokage fighting the Nine Tails on a rooftop. Another screenshot with the Fourth Hokage and the masked man "Tobi" in a battle. It looks like the replacement jutsu meter introduced in Generations is back for this game.
Naruto Shippuden: Ultimate Ninja Storm 3 is slated for release in 2013.
